Synthesis Browser
Version 3.2.12
Contents
Introduction
Synthesis Browser displays the result of a synthesis. The synthesis
structures and additional data are generated by
Synthesizer and
stored in a database.
Usage
Opening a Synthesis
The Synthesis Browser is accessible from the menu of
JChemManager (jcman)
by selecting Tools->Synthesis Browser.
The Synthesis Browser can also be run directly by running the
synthesisbrowser script which runs the
chemaxon.jchem.SynthesisBrowser java class.
The browser displays the list of stored synthesises in the database at startup.
After opening a synthesis, the browser displays the synthesis sets for the
given synthesis in the "Compound View" window.
Compound view
In the Compound View structures are listed by synthesis sets.
Click on a set name on the left to see the corresponding structures.
Move through pages with the paging buttons.
The
Synthesis Path
for a structure can be viewed by selecting a molecule by single-clicking on it,
and then clicking on the "View Synthesis Path" button.

Tree View
The Tree View is useful in determining which structures were generated from a
chosen molecule.
On the left side you can open synthesis sets, the nodes are the structures in
the given set. By opening a branch, you can see what structures were synthesized
using the given structure. Structures without further products will not open.
As you move along the tree, the molecule corresponding to the selected node
will display on the right side panel.
Tip: you can move conveniently on the tree by using the arrows on the keyboard.
The
Synthesis Path
for a structure can be viewed by double-clicking on a node or
pressing ENTER when a node is selected or by clicking on the
"View Synthesis Path" button.

Synthesis Path
The Synthesis Path displays the whole synthesis process that produced a given
structure. The reactions are listed from top to bottom, the product of the
bottom reaction is the structure in question.
The path is divided by horizontal spaces when multiple synthesis routes were
joined during the process.
Synthesis paths are displayed under new tabs, which clan be closed when no longer
needed.
